In Motion Dock, enter Edit layout, select the Ditto slot, then click Module settings. Exit layout mode when you are done.
Both settings are saved for Ditto. They take effect on the next action.

Add Missing Effects does not change a destination’s 2D/3D state or Position dimension separation. With a single parameter picked, a newly added effect receives that parameter’s value; its other parameters stay at their defaults.
Cmd+Shift-click Copy on macOS or Ctrl+Shift-click it on Windows flips Keys at Absolute Time for that action without changing the saved setting. This setting does not affect Link, which puts source keys onto the controller at their original times.
Property choices and Stagger are set in the picker, not in this settings form.
